No, this dialog will not change if she's in your room or not. The Sarah/Amanda/Sophie chapter is the only place you can meet her.

I had a question about Sophie. I have her in my room via the Sarah/Amanda scene. I learned that she is the Head Mistress, and when asking if I can meet her, I'm told she's not available. Does this dialogue do something if she's not in my room? Will booting her from my room lose any relationship I have with her?
