Believe it or not, in this particular mission, Root is there mostly to observe. They will try to find out if Naruto is simply a half carrier or the Jinchuuriki of Kyuubi. In this story, the personalities of Hiruzen and Danzo are different from their Canon counterparts.

root could end up causing a war if they fail, because I always got the impression everyone knows who root takes orders from even if there is no"proof"
