I've seen both! Both have pros and cons, but I know a lot of artists that do FCFS over choice do it so that everyone can get a chance to commission them, rather than just people with similar tastes / regular clients.

I always did it on a first-come, first-served... Is there are case where they pick the application what they want to work on? Is that would be a better way for everyone?

Oh wow, didn't expect these to be offered so soon! Will future commission opening be First Come, First Serve, or will you pick from the applicants? Either way, gonna be keeping a close eye out for your next opening!
